One issue I have here is that from a business perspective, if Bioware sold us a game which is going to wrap up the trilogy and finish the story arc, then later on pulled a "just kidding" on us (the story arc isn't finished yet), how would people react to that?

The citadel is supposed to attract advanced civilisations and tame them into complacency.

It's like the game is slapping you in the fucking face with this revelation that the citadel is more sinister than you realise - that's why I find the citadel DLC so interesting.
