- In ME1 Cerberus experimented heavily with fusing humans with thresher maw DNA - it is kind of a huge thing - even includes one of the service record stories of shepard, and more over - they succeded - what was that all about and what did come out of that?
- Does indoctrination has any effect on thresher maws? (if it does - Tuchanka and the krogans are screwed, and EC slides are all bullshit, If it doesn't - again what happened to that cerberus research, because it potentially is a way to maky you immune to indoctrination 100%)
- Is Thorian still alive? And if he isn't what happnened to cerberus research into fusing humans with thorian spores (again a potential way to make somebody resistand to the indoctrination - which is kind a big deal)

If there are inactive relays within the galaxy, does that mean there are pockets of space where the Crucible had no effect? Would any Reapers in those pockets have survived Destroy?

Where is the decision chamber situated? any shot of the underside of the Citadel has shown nothing under the Citadel tower.
Edit - Too add, the magic elevator moves up. Where the control room is, it wouldn't make sense if the elevator moves up how you end up under the Citadel tower.
How are there human markings (1M1) in that area, the Catalyst remarks Shepard is the first to make it this far.
What happened to everyone else on the Citadel during the reaper's pulling it to earth? did they survive? Gamble (or someone) tweeted some of them will have survived, how?

Not sure about this one as I've not played through it very often:
Why is it that Shepard's performance with the turret at the FOB, affects the survival of the woman tending the injured man that we hear on the radio when she is presumably miles away?
Also you may have missed this as I made a later edit:
Are there any surviving Reapers in Dark space? If not, why did they not leave a few reservists there in case of such an eventuality?

Would be a good idea to filter the list so that it only has unanswered questions that relate to the ending of ME3 a.k.a Shepard his/her story.
If we're grinding through all the lore, this list is endless.
You could say that the 'main' problems begin from Priority Earth / The Beam run. I would advise the questions should relate and (or) start from one of those points.
For the sake of overview.

How can Destroy discriminate between sentient, and non-sentient machines? If this is due to the presence of Reaper Code, then how and why does this affect whether or not said machines are damaged by an energy pulse?

What's the noise Shepard makes after getting transported to the Citadel?
I thought Harbinger and several Sovereign class reapers broke off from the battle..why does only Harbinger show up to defend the beam?
Generic reaper sound or not, why add the "serve us" sound to the EC?
Why do Shepard's and the Catalyst's voices echo in the decision chamber?

I think that we need the suff that needs answering and resolving, that has nothing to with the ending - since it only shows how inadecvate of a closure this ending is.
If anything those questions are much more important that pointing out the inconsistancies in the final mission and ending sequence - because at some point that just becomes nerdy nitpicking.

To make the list even more clearer, you could devide it into headlines. Those headlines can represent the subject the questions are about ;
Priority Earth
- The list
The Beam run
- The list
Crucible
- The list
The ending
- The list
etc.
Make sure the questions aren't to 'general' and ask them as clear as possible. Questions like 'Why is the vent boy such a douche' isn't really a question that helps any of us.
